What are the disadvantages of second generation NGS?

Answer

One limitation is that they produce short reads (between 200-300 bases long), and as a result the genomic information obtained from each read is limited to a small portion of the entire DNA sequence. This makes it hard to detect structural variations or tell apart similar genomic regions. Another drawback is they have difficulty with repetitive sequences and analyzing chemical modifications in DNA or different versions of genes.
